These holes aren't created by some saving error, they are made by you. Be very careful when using terrain modeling tools (especially shift+click with 2nd tool) around holes made for caves or around chunk boarders. Whenever you click into some hole, it means you don't click on terrain, but tool still works and does something with terrain somewhere behind hole into which you have clicked, that might lead to creating such craters. Always make entirely sure you are not clicking into any holes in terrain.
The second screen might by caused by a lot of things, simply use blur tool (2nd tool, ctrl+click) to repair it.

Reseting the heightmap on all ADTs is a much easier and faster way to fix this problem.
Anyways Amaroth where is your banana king? :o

How can i reset the heightmap?

You miss that one? I used to be banana king, but I became black dragon. I was crowned banana king again, but now, I was again demoted to simple dragon. Its frustrating, I know, thats why I look so furious there, but I will regain my domain!!! Once.
How can i reset the heightmap?
In noggit: Assist > Clear heightmap

won't help these holes will show-up no matter what you do,
the best thing to do is ignore them untill your map is done and then fix them manually, yes this is a pain but that's how noggit works...
-
I never, really never had these holes made by noggit itself. Always they were made by me because of messing with flatten tool around holes in terrain (both on chunk boarders and cut by hole tool). Well, working round holes isn't creating this, but any click/moving through them is. I am quite sure its no saving bug.
-
it has nothing to do with saving, it has to do with noggit terrain, no matter what you do, it will eventually create these chunk holes.

Since I don't do this I don't have even 1 such hole.

i had these holes to, u just can fix them. make backups befor u edit the terran, but they will come back, they always do, i want neo...
-
1) Latest Neo saves adts correctly, so you can terraform there and continue working with Noggit.
2) Latest Noggit (1.4) has a function to remove these holes. Go to assist menu and click on fix gaps button.
EDIT: This is only about the second bug introduced on pictures.

Just thought I'd throw in my experiences here too...
Noggit does this shit all the goddamn time. I will open the file and holes magically appear. It pisses me off beyond belief.
