If you have an folder where you haveall the subfolders included jut pack them to an MPQ with MPQEdit.

In latest version

>> MENU > File > New MPQ
>> Enter name and path for Archive in fist textfild like F:WoWModdingClient335aTestDataPatch-4.MPQ
>> Next
>> Select second Point >> Build MPQ Archive from Directory
>> Select the main folder where all your stuff and subfolders are included
>> For me F:WoWModdingProjectsMaruumRepositorypatch
>> Importend is that in this folder you MUST have your world and/or DBFilesClient
>> Next
>> Next
>> Format 2.0 (The Burning crusade or newer)
>> Next
>> Finish

My MPQEdit is german so perhaps your options are anmed something else but similar,

Now MPQEdit takes all files andfolders from your patch folder on HD and pack them into patch-4.MPQ.
Take care that the name of the MPQ is right!
