For modding Cata and MoP is not even an option. It works in cata but takes unnecessary time.
TBC and WotLK are the best, they're both equal really.

Currently, the tools sadly base on WotLK, which would make reality needing to base on pre-Cataclysm.
In theory, the best would of course be -- as Stephan said -- the latest client, ergo MoP. Which might be possible in the future.

Beside the tools the questioon is exist working emus and how stable are they?
What brings me a working MoP patch with my content without an good emu server.

When judging that way, no version is usable. They are all awful and emulation as well as client modding has stopped evolving.

There have been bigger changes, yes.
Model editing MoP was no problem at all in my experience. I was able to add new scene scripts without modifying anything, not even packing MPQs (well, that last one requires a small patch).
